I have a directory of 5000 images,
What options should I use in making mosaics that use as few duplicate images as possible in the cells? Or at least do not put duplicate images next to each other?

My quick answer would be to use something like forward frame indexing as opposed to RGB, mapping, and then use Brush Load colorization options to get the coloring right.
The whole point of things like RGB Mapping is to choose the image that gives the least color area for the local spatial area being filled. So if you have a region of solid color, then the same image is going to be repeated in that local region when using RGB Mapping.
