I am trying to get watershed to use only the source image instead of any painting that I have done above it. For instance, I have a tree source image that I painted with a bunch of color. I then go to watershed and it uses both the paint and the image. Is there a way I can get it to only use the source image?

The way I deal with situations like that is to make the image my source: Canvas/Canvas to/Source
Normally you could use selection masking to do it.But the path start regionization start generators have a feature where they override the current selection buffer when drawing each individual region. The selection buffer is set to the region, which allows for internal masking or clipping of the paint process as it occurs in each region if you program that in the paint synthesizer.
There are path start inhibitor options in the path start control panel. So, you could use white or black solid color background for the portions of the image you don't want painted, and then use the appropriate path start inhibitor to prevent paint paths from starting in the regions you don't want painted.
You could also build an alpha channel, and then use one of the alpha path start inhibitors to prevent paint paths from starting in the areas of the image you don't want colored.

I re-read your post, and now i'm wondering if you are referring to paint mixing in the canvas as opposed to masking like i discussed above. You can turn off the dual algorithm you are using in the Paint Fill Apply control panel if you don't want wet missing.
